Hi,
I'm stuck deciding between a diesel or petrol Ute. During a school term I might do 300 - 400km per week (open road). Holidays maybe 100km week max. The budget is low only $4000 - $5000 so I know its going to be a high k's Ute. Is it worth looking at a diesel turbo? I need a double cab for the kids. Are there any models you could suggest?

I'd normally suggest diesel for this type of vehicle as the torque of a diesel is best for towing or hauling heavy loads around, plus they retain their value well.
However, in this price range, I think you'd be better advised to go for petrol, as a diesel will be very high k's in this bracket, therefore I think a petrol would be likely to pose a lower risk. Having said that, a petrol may be harder to find.
Ideally a Toyota Hilux, but Nissan, Mazda and Mitsubishi could all be worth considering. In this price range, it's more important to find a well kept vehicle in good condition, rather than a particular brand.

On the fuel economy side which would I be better off with? Most of the petrol engines seem to be around the 2.6L? Would a diesel get more k's per tank? I have read that in the end the yearly running costs for this type of vehicle are around the same for petrol and diesel, is this right?

For pure fuel economy, diesel is the better option. Diesel fuel is a lot cheaper at the pump and you normally get around 30% more distance per tankful. However, servicing costs are higher, rego is higher and there's RUC to pay, therefore, overall running costs work out to be similar.
