My car is a Jazz Sport with CVT.

When stopped at traffic lights I put the transmission in neutral and apply the handbrake (as I would do with a manual transmission)

i realise that it is more usual to leave the trans in Auto and use the foot brake. Is there any reason not to use my method?

As with any automatic transmission, it's best to leave it in Drive when it's idling, as the more times the transmission is engaged and disengaged, the more wear occurs.
This can particularly be the case with a CVT which uses a band drive system which is prone to wear anyway.
You can still apply the handbrake.
